If a Recording Has More Than One Copyright Owner, Who Should Apply for the ISRC?

Any of the copyright owners can apply!

There are no set guidelines on which copyright holder must apply for the ISRC. Rather, the copyright holders can designate one of the copyright owners to assign ISRCS for the recordings whose rights are shared among multiple owners.
